Why is Samus so afraid of Ridley? Seems this continuity error would enrage “true fans” of the series, but what do I know.

No because true fans of the series have read the manga and played the re-worked Zero Mission which changed the back story and allows for that scene to occur. Because Sakamoto is allowed to do anything without following the rules he first set for the universe.
Kinda reminds me of the true fans of Heroes that liked seasons 2 and 3 even though it went against the rules put in the first season and made a mess of the series.
Ah, but of course–I forgot the manga!
